You can buy thin magnetic sheets from wal mart or the craft store. They have adhesive on one side, and they're easy to cut.
I've used some magnetic strips with adhesive backs (peel & stick) for my first prototype boards but it isn't the strongest bond - I used superglue to help hold the strip's down. But after a few months, I was able to peel them off after a little light prying, so experiment with different adhesives and your boat material.
If you want something to stick permanently, then pick up some binary epoxy resin at any hardware store. It's fairly cheap and highly effective. If you manage to tear your magnetic strips or whatever off when using this stuff, they are going to take half the backing-board with them.

fortunately i can now also showcase the Mark 2 Knossus board prototype:
professionally printed on glossy photo paper, the Mark 2 is backed by precision cut (ish) foamcore and designed to be placed in sequence rather than any clumsy folding. The Mark 2 also features a magnetic sublayer allowing magnetic tiles which form the modular walls to be laid without risk of movement during play, or for storage between games.
